About opencobra/cobratoolbox

The COBRA Toolbox is a comprehensive MATLAB software suite designed for constraint-based modeling of biological networks. It enables researchers to reconstruct, analyze, and simulate genome-scale metabolic models, which are mathematical representations of cellular metabolism that account for biochemical constraints and reaction stoichiometry. The toolbox integrates a wide range of algorithms and computational methods for studying metabolic networks at the systems level.

The software supports multiple advanced analyses including metabolic reconstruction, gap-filling, strain engineering, and integration of omics data such as transcriptomics and metabolomics. Users can perform context-specific modeling, identify metabolic engineering strategies, and analyze microbiome metabolism using the provided functions. The toolbox requires external solvers such as GUROBI, CPLEX, TOMLAB, or MOSEK for optimization-based computations and includes pre-compiled binaries for GLPK and libSBML to facilitate ease of use across macOS, Linux, and Windows platforms.

The project serves the computational systems biology and metabolic engineering communities with extensive documentation, numerous tutorials, and community support through an active forum. Contributors can use the MATLAB.devTools extension to submit new functions and tutorials following established style guidelines, and the project maintains a rigorous testing and documentation standard. The toolbox is widely cited in scientific literature and represents a collaborative effort to democratize constraint-based modeling by providing an integrated platform with lower barriers to entry for researchers.
